I'm not seeing any problem with grouping SmartArt and AutoShapes in PowerPoint for Windows 2501 (Build 18429.20132 Click-to-Run). But neither can I reproduce the issue of SmartArt and connectors appearing on separate slides in PowerPoint for the web. If possible, please upload a slide that shows the problem to a cloud service, then post a share link here.
Group a Smart Art visual with Flow lines added from shape object
I used Smart Art to create a process Flow - then I had to add flow lines from shape object to use it as flowchart. I am not able to group these together so that they move together. Also on web view the smart art and flow lines come on two consecutive pages rather than as one image - this is the real reason to ask for grouping

Please set the process Flow created via Smart Art as "Top and Bottom" in Wrap Text, then you may select the lines and process Flow and group them.
Is your flowchart more complicated? If Page layout is limited, it may result in them being spread across two different pages.
It is recommended that you try adjusting the page layout, reduce the Margins.
