We have SCCM license that we are using to update our servers Onpremise.

Can we use this license in Azure Arc, when we enable Azure for your Onpremise Servers!

And does this have any effect of cost ?

Yes, you can use SCCM license along with your Azure ARC machines. There is no issue with cost using the SCCM as it doesn't interfere with Azure ARC features today. Depending on what your plans are for SCCM though I'd check out Azure Update Manager for patching as it would be included now if the machines are under software assurance. This will offer a better single pane of glass across Azure, On-premises and multi-cloud. Azure Update Manager can continue to look at the machines configuration to pull from SCCM or WSUS.
